Hello,
Here are the minutes of yesterday's call. The next call will be in one
week, *Thursday 16th of August at 2pm*.
- We got only poster presentations at ASHG :-(
- The new wiki is up and running and seems to be a lot better than the
previous. Tuuli has been updating it a lot this week. There are still
some issues with figure uploads - it's very slow and pdf uploads don't
work - but these can hopefully be resolved soon.
- We discussed whether we should have a third analysis group meeting.
This could happen in Santiago de Compostela around the Geuvadis project
meeting, or in Leiden (so that Peter could attend). Tuuli will set up a
doodle to ask if people would like to come to this meeting, and if yes,
when and where.
- Discussion on miRNA analysis. Marc will have quantifications and QC
stats probably next week. He also promised to upload trimmed fastq files
to the ftp site for additional analyses (fastq QC, alternative mapping
strategies). The Leiden group is also doing analysis on miRNAs. Tuuli
and others working on QC will run miRNA QC with similar approaches as
for mRNAs.
- Tuuli presented some slides on sample QC and expression covariate
analysis. One interesting (and thus far unexplained) observation:
standard deviation of GC content of the reads (but not really the mean)
seems to be highly lab-specific. We'll look into this more with Jonas
and Peter, but ideas or experiences of what could be driving this effect
would be appreciated.
- We continued to discuss the QC paper, for which Peter has put together
an outline. Whether miRNAs will be included is still an open question;
we'll do a bit more analysis and decide later.
best regards,
Tuuli
